Abstract
Some of the appendices listed in the Files section have a second "Updated" version. This is because there was a fairly long time period between when we first created the files and posted them to the OSF, and when our paper was accepted for publication. During review, we needed to remove some files from the OSF because they weren't anonymized (but were linked in the paper). In that time period, there were various updates to some of the R packages we used, and when we went to review the files here after acceptance, some of the scripts we wrote originally didn't seem to work any longer, or at least worked differently. We're providing both our original scripts, and "Updated" ones, which should work correctly (at least assuming the same versions/dependencies as when they were posted).
We've learned a lot about best practices in open and reproducible science since we started this paper, and we would encourage like-minded researchers to add dependency management and version control to their tool belts. Some resources we wish we would have known more about when we started are git and the R package "Packrat". This is a wonderful, free book that introduces version control using git: https://git-scm.com/book/en/v2. And this is the website for Packrat, which has a great walkthrough guide to dependency management in R: https://rstudio.github.io/packrat/. We have much less experience with Python, but have found both miniforge (https://github.com/conda-forge/miniforge) and Mamba (https://mamba.readthedocs.io/en/latest/index.html) to be both useful and user-friendly.
